Writing Tip wanted

There does not seem to be a topic on proper writing protocol. Many of us are newcomers to the writer's market.

That said, I am writing a short story, and there is a scientist they call Doctor, let's call him Doctor Albert. Should I capitalize the D every time someone addresses him? Do I ever use a small d when mentioning him?

A title is capitalized when used as a name or part of a name. If it's used only as a common noun (The doctor showed up.), it is not.

To reiterate what ostarella already put so succinctly:

General reference, no. "The doctor looks over the results before coming in."
Specific reference, yes. Including title. "My name is Doctor Smith." "I'll let the Doctor know you're ready."

It's a bit fuzzy sometimes. For example, my non-specific sentence above COULD be a specific reference, hence capitalized.
